机器之主连接Neo，让Neo进入了矩阵世界。在暴雨淋漓中，Neo和Smith展开了惊天动地的最后决战。玩家可以在游戏中操控Neo如同超人一般在空中格斗、飞行和跳跃与Smiht进行决斗。他们两人如同镜子的自己一般，也和兄弟一样，他们上天入地，使出各种招数，迎接生命的最后目的，死亡。“The purpose of life is to end.”

最后Smith以一招隼龙的绝技“饭刚落”结束了战斗。一切似乎终于要完结。Smith也认为这就是获得先知预言之力看到的结局。

但Smith嘴里突然冒出一句似乎是先知说的话。“Everything that has a beginning has an end, Neo”因为Smith一直都是叫Neo的真名，Mr. Thomas Anderson.

Neo再一次站了起来，这次Neo没有反抗，自愿让Smith进行复制融合。但无法承受Neo救世主之力的Smith，开始连接爆炸毁灭。

但在游戏中，Neo并不是等着被Smith复制融合，而是再次奋起反抗。而Smith也不再小打小闹，集合所有的Smith，化身成了一个巨大的“变形金钢Smith”。最后Neo也以超人之姿冲向Smith，同归与尽。

消灭了无穷无尽的Smith，机器之主让机器大军撤退。Zion的民众也终于迎来了人类与机器战争的和平。

随后“we are the champion”歌声响起，游戏结束了。

矩阵世界恢复了正常，架构师也与先知进行了充满意味的对话。

架构师

关于最后的这一部分，我们进行一下解读。由于第六代矩阵加入了先知编写的情感程序以及“爱”。不符合预设规则的Bug程序Neo获得了“爱”，做出了不一样的选择，而本该是为了平衡Neo存在的Smith，也在Neo的影响下开始不断强化，想要获取更多的自由，强大的Smith已经占据了矩阵空间，而当本身就是Bug存在的Neo选择与Smith融合，就让Bug进行了系统消除，不再出现bug。

这样，机器世界与Zion的人类世界就可以在自己的空间进行运转，不再相互攻击，而是和平共处。影片结尾架构师和先知的对话，其实就是架构师问先知这两个程序能够持续运转多长时间？但先知也不知道程序什么时候还会出现bug，再次需要Neo。而对于那些希望自由的人，架构师说让他们自由选择。也就是架构师不再让机器世界与人类世界设限，这两个世界的人可以选择自由流动，也就是让矩阵世界的运行规则发生了变化。

和平会持续多久没有人会知道，但世界会变得更好吗，这是肯定的。

美好世界

在Path of Neo游戏的结尾前，导演沃卓斯基兄弟也恶趣味了一把，他们在结尾化身矩阵人，以不断加速的语速说了一段以下的话。

Andy Wachowski : Hi, I'm Andy Wachowski.

Larry Wachowski : And I'm Larry Wachowski.

Andy Wachowski : Or rather, these are the digital projections of our mental selves.

Larry Wachowski : First of all, congrats on reaching the final stage of this game. You kick ass.

Andy Wachowski : Yes, we salute your excellence in the gaming field.

Larry Wachowski : Now, the real reason we are here is to discuss the big problem we faced in turning these three movies into a video game. You see, at this point in the story, Neo stands on the verge of satori, ready to resolve the paradox of choice and choicelessness, of free will versus fate, but that can only be achieved through an act of surrender, which occurs after he has abandoned the perspectival nature of truth, accepting the totality of present consciousness which ultimately allows an evolutionary transition, transcending the Cartesian dilemma through the emergence of delimited spirit, which then provides the world with the choice of a third path, the path of Neo, the path of peace.
